Abstract

Das proto-onkogene Signaladapterprotein c-CrkII ist modular aus drei Domänen aufgebaut, SH2-SH3N-SH3C. NMR-Analysen zeigten, dass Pro238 in c-CrkII aus dem Huhn sowohl in cis als auch in trans Konformation vorliegen kann. Es wurde vorgeschlagen, dass diese konformationelle Heterogenität verwendet wird, um die Affinität gegenüber Liganden zu regulieren. Im Rahmen dieser Arbeit sollte untersucht werden, ob ein derartiges cis/trans Gleichgewicht auch in dem homologen Protein aus dem Mensch existiert.
Durch die Analyse der Faltung und der Interaktion mit einem Peptidliganden konnte gezeigt werden, dass c-CrkII aus Mensch und Huhn unterschiedlich reguliert werden. Das humane Protein liegt permanent aktiv vor und die beiden SH3-Domänen interagieren nicht miteinander. In c-CrkII aus dem Huhn dagegen existieren zwei distinkte Zustände, die von der Konformation der Prolylbindung an Pro238 abhängen. Mit transPro238 liegt GgCrkII aktiv vor und SH3N bindet Liganden mit hoher Affinität, mit cisPro238 dagegen interagiert SH3C mit SH3N und verringert dadurch die Affinität für nachgelagerte Interaktionspartner. Allerdings stellt diese Form keinen vollständig autoinhibierten, sondern eher einen niedrig-affinen Zustand dar.
In einer Substitutionsanalyse konnte dieses unterschiedliche Bindungsverhalten auf zwei Sequenzunterschiede zwischen den Proteinen der beiden Spezies zurückgeführt werden. Durch die simultane Substitution der Reste Ile239 und Val272 (im humanen Protein) durch Phe und Met (wie im Protein aus dem Huhn) konnte auch in HsCrkII ein Pro238-abhängiges Bindungsverhalten etabliert werden.
Mit einer weiteren Serie von Aminosäureaustauschen in dem humanen Protein mit dem artifiziellen Prolinschalter konnten Reste identifiziert werden, die notwendig sind, damit SH3N und SH3C in Abhängigkeit der Konformation an Pro238 miteinander interagieren. Das Signal, das durch die Isomerisierung an Pro238 generiert wird, wird sowohl in den Linker hin zu SH3N als auch zu Met272 in SH3C weitergeleitet. Diese intramolekulare Signaltransduktion wird dabei durch die veränderten sterischen Ansprüche der cis und der trans Prolylbindung an Pro238 bestimmt. Zum einen wird dadurch Leu234, das cisPro238 direkt kontaktiert, im transPro238 Zustand von der jetzt anders orientierten Prolylbindung selbst verdrängt. Dies führt zu einer Auflockerung des Linkerbereichs vor Pro238. Dadurch entsteht genug Freiraum, damit Phe239 in das Innere von SH3C klappen kann und dort Druck auf Val267 ausübt. Dieses Val befindet sich am Anfang des beta-Stranges, der zu Met272 führt und der Phe239-induzierte Druck wird vermutlich entlang dieses Faltblattes zu Met272 propagiert. Dass das lösungsmittelexponierte Met272 an der Spitze einer Schleife zwischen zwei Faltblattsträngen notwendig ist, damit c-CrkII prolinabhängig reguliert wird, wurde gezeigt. Es bleibt allerdings unklar, warum diese Art der Regulation mit Val272 anstelle von Met nicht möglich ist.
Durch detaillierte, kinetische Analysen konnte die Energetik der regulatorischen Prolylisomerisierung in GgCrkII aufgeklärt werden. Mit Doppelmischexperimenten war es möglich die Faltung mit der Funktion von c-CrkII zu verknüpfen. Dabei konnten die mikroskopischen Raten der Prolylisomerisierung im entfalteten Protein, im nativen Zustand, sowie im Protein-Ligand-Komplex bestimmt werden. In Kombination mit kinetischen Simulationen wurde gezeigt, dass der Faltungsprozess und schwache Domäneninteraktionen genug Energie aufbringen, um das cis/trans Gleichgewicht an Pro238 von 11/89 im entfalteten Protein zu 86/14 im nativen Protein zu verschieben. Durch die Bindung eines Liganden wird dieses Gleichgewicht zu 41/59 verschoben. Es findet dabei keine lokale Entfaltung statt, sondern die beiden SH3-Domänen liegen vielmehr entkoppelt vor, wie zwei unabhängige Proteine. Die Re-Isomerisierung an Pro238 bestimmt dabei die Lebensdauer des offenen, hoch-affinen Zustands von GgCrkII und wirkt somit als molekulares Gedächtnis der Regulation.
Die zweite Möglichkeit der Regulation von c-CrkII beruht auf spezifischer Tyrosinphosphorylierung, insbesondere an Tyr222 im Linkerbereich zwischen den beiden SH3-Domänen. Durch die Analyse der Faltung und der Stabilität der in vitro phosphorylierten Proteinen, sowie der Interaktion von Liganden mit SH3N konnte gezeigt werden, dass Phosphorylierung und Prolylisomerisierung zwei unabhängige Regulationsmechanismen für c-CrkII darstellen. Die Proteine aus dem Mensch und aus dem Huhn unterscheiden sich dabei nicht.
Prolylisomerisierung ist eine intrinsisch langsame Reaktion und es existieren viele Enzyme, die diese Umlagerung beschleunigen und dadurch an der Regulation von Proteinaktivitäten beteiligt sind. Im Rahmen dieser Arbeit wurde gezeigt, wie die mitochondriale Prolylisomerase mCypD durch die gerichtete Interaktion mit p53 reguliert wird. Diese Regulation ist notwendig, um die mitochondriale Permeabilitätspore zu öffnen, was schließlich zu Nekrose führt. Durch die Bindung von p53 an mCypD in der Nähe des aktiven Zentrums zeigt mCypD eine ausgeprägte Substratspezifität. p53 wirkt dabei als allosterischer Inhibitor der generellen Proteinfaltungshelferfunktion von mCypD und aktiviert das Enzym gleichzeitig für Substrate, die zur Porenöffnung notwendig sind.
Am Beispiel des Triggerfaktors konnte erarbeitet werden, wie Prolylisomerasen an der Anpassung von Bakterien an extreme Lebensbedingungen beteiligt sind. Es wurde gezeigt, dass bei niedrigen Temperaturen besonders die Prolylisomeraseaktivität wichtig ist. Unter moderaten Bedingungen übt Triggerfaktor zwei Funktionen aus. Neben der hohen Aktivität als Prolylisomerase wird auch die Aggregation von Proteinen verhindert. Diese beiden Funktionen sind in Triggerfaktor aus E. coli vereint. Bei hohen Temperaturen ist Prolylisomerisierung so stark beschleunigt, dass sie keinen geschwindigkeitsbestimmenden Schritt der Proteinfaltung mehr darstellt. Daher ist die Prolylisomeraseaktivität von Triggerfaktor aus dem hyperthermophilen Organismus T. maritima nur schwach ausgeprägt, dagegen ist das Enzym aber in der Lage die Aggregation von Proteinen hocheffizient zu verhindern.
Zusammenfassend konnte in der vorliegenden Arbeit gezeigt werden, wie Prolylisomerisierung im nativen Zustand von Proteinen verwendet werden kann, um durch weitreichende, strukturelle Umlagerungen die Aktivität eines Proteins zu regulieren. An den Beispielen von mitochondrialem Cyclophilin und bakteriellem Triggerfaktor wurde zudem erarbeitet, wie Prolylisomerasen an derartigen, regulatorischen Prozessen beteiligt sein können und dabei sicherstellen, dass lebende Zellen schnell auf äußere Einflüsse reagieren können.

c-CrkII is a proto-oncogenic three-domain signal adapter protein that consists of a SH2-domain followed by two SH3-domains (SH3N and SH3C). NMR-studies revealed a cis/trans heterogeneity at Pro238 at the beginning of SH3C in the protein from chicken, and it was suggested that isomerization at this residue is used to regulate the affinity of SH3N towards ligands. The aim of this work was to investigate if the same mechanism is used by the homologous human protein.
Analysis of the folding process and the association with a peptide ligand showed that c-CrkII proteins from human and chicken are regulated differently. While human c-CrkII is permanently active and the two SH3-domains show no interactions, the protein from chicken adopts two distinct states. With transPro238 GgCrkII exists in an open state and SH3N is accessible for ligands. In contrast the affinity for ligands is reduced but not abolished with cisPro238 due to weak domain interactions between SH3N and SH3C.
This different behavior of the two proteins could be traced back to two amino acid differences. Simultaneous substitutions of Ile239 and Val272 (in human c-CrkII) by Phe and Met (from chicken c-CrkII) led to the same Pro238-dependent binding characteristics in human c-CrkII as observed for the wild type protein from chicken.
Another series of amino acid substitutions in the human protein with the artificially established proline switch was able to identify further residues that are necessary for the interaction between SH3N and SH3C in a Pro238-dependent manner. Isomerization at Pro238 generates a signal that is communicated into the linker towards SH3N as well as to Met272 in SH3C. This intramolecular signal transduction is explained best by the different steric requirements of the cis and the trans conformer of the prolyl bond itself. The transPro238 bond prohibits direct contact of Leu234 with the pyrrolidin ring. This perturbs the contact area between the linker and SH3C and allows Phe239 to flip into the hydrophobic core of the domain. In this state the aromatic ring of Phe239 exhibits pressure on Val267 at the beginning of a beta-strand leading to Met272, thus communicating the isomeric signal along this beta-strand to Met272. The molecular reason for the necessity of Met at the tip of a solvent exposed loop for the Pro238-dependent regulation of c-CrkII remains elusive.
The energetics of this regulatory prolyl isomerization in GgCrkII could be resolved by a detailed, kinetic analysis. A set of double-mixing experiments was performed to link the folding state of c-CrkII to its biological function. The microscopic rate constants of prolyl isomerization at Pro238 in the denatured protein, the native protein and the protein-ligand-complex were determined and used in subsequent kinetic simulations. It was shown that the process of protein folding and weak domain interactions provide enough energy to shift the cis/trans equilibrium at Pro238 from 11/89 in the denatured state to 86/14 in the native protein. Upon ligand binding the equilibrium is shifted to 41/59. In the trans state the two SH3-domains are disengaged and act as two independent entities. The lifetime of this open state is determined by the slow trans→cis re-isomerization at Pro238. This reaction thereby functions as a molecular memory during the regulation of GgCrkII.
The second regulatory mechanism of c-CrkII occurs via specific tyrosine phosphorylation, in particular at Tyr222 in the linker between the two SH3-domains. This phosphorylated Tyr binds intramolecularly to SH2 and inhibits signal uptake. Analysis of the folding and ligand binding of the in vitro phosphorylated proteins to SH3N revealed that phosphorylation and prolyl isomerization regulate the function of c-CrkII independently. The phosphorylated proteins from man and chicken show the same behavior.
Prolyl isomerization is an intrinsically slow process and many enzymes accelerate this reaction. At the same time they are involved in the regulation of protein function. In a further part of this work the interaction of mitochondrial Cyclophilin (mCypD) and p53 was characterized. Binding of p53 to mCypD is necessary to open the mitochondrial permeability transition pore (mPTP) and to trigger necrosis. p53 specifically binds to mCypD in the vicinity of the active site leading to a pronounced substrate specificity of the enzyme. The results of this work point to a bivalent function of p53 in the matrix of mitochondria. As an allosteric inhibitor, p53 suppresses the role of mCypD as a protein folding helper. At the same time it appears to activate the enzyme for substrates that are crucial for opening of the mPTP.
Another prolyl isomerase, trigger factor, was used to analyze the role of these enzymes in the adaptation of bacteria to different temperatures. At low temperatures the activity as prolyl isomerase is very important. With increasing temperature trigger factor also has to repress protein aggregation. This results in the dual function of trigger factor from E. coli that combines a highly active prolyl isomerase domain with a chaperone domain that effectively reduces protein aggregation. The rate of prolyl isomerization increases with temperature and therefore is no longer a rate limiting step during protein folding at temperatures higher than 60 °C. Accordingly, trigger factor from the hyperthermophilic bacterium T. maritima shows virtually no activity as prolyl isomerase but suppresses protein aggregation completely.
Together the data from this work show how native-state prolyl isomerization can be used to induced long-range structural changes and how such conformational reorganizations can be employed to regulate protein function. Additionally, the present study provides evidence for the involvement of prolyl isomerases in the modulation of this regulatory mechanism. This large class of enzymes ensures that living cells can respond to changes in their environment in a time controlled manner.
